    In general, I read any study with some level of skepticism, independent  of the funding source. If the quality is poor to medium, then of course reading that a study was funded by a certain source with interests that strongly align with the study's conclusion, I'll trust it less.

    If the private agency is a business firm, they may want the research output to favor them, primarily when they fund the research.

    In my country, there is a funding agency that is corrupt and would want some money returned to them. I told plainly that I cannot do that and as such they have never funded me.

    I have studied the effects of air quality on health. Most of this research is funded by the government. Gov funded researchers hide their data. The EPA is self-serving. 
    I worked in industry. Industry has skin in the game. If they are wrong they stand a chance of going out of business.
